Does it "clunk" when out of the boat and you work the drive? If not:

May be the end of a long stroke when the fins slap the hull. You can adjust the pedals so the fins don't slap the hull while pedaling and You can reduce the stroke distance slightly to stop hitting the hull. Your leg should be nearly fully extended when at the end of the stroke.

Be sure the drive is installed correctly: http://www.hobiecat.com/forums/viewtopic.php?f=60&t=12836 a drive tipped forward will cause the masts to hit the well.

If it clunks when out of the boat it can be a sprocket tooth catching the chain. The chain may have a slight twist.

Mine had a clunk for a while at one point. I thought it sounded like one of those slow barge motors with every stroke - KLUNK-a KLUNK-a KLUNK-a...

Then one night after an outing I couldn't get the drive out of the well!

When I got home I found the main rod that holds the blades into the spine had slid backward far enough to hang under the lip of plastic at the back of the drive well. Pushed it forward, tightened the allen screw - and the clunk was gone! Apparently it had been slowly making its way backward over time and was bumping against that plastic lip until it finally moved enough to wedge tight.

My V1 use to clunk then I converted it to the V2 sprockets and rods w/ turbo fins. Smooth as silk now. Ended up being a very loose rod that went into the fin, the set screw must have backed out at some point and it got very sloppy. Good luck.
