Is there a way to push these in further or are they glued in?

One of mine sticks out farther than the other and slightly interferes with my Hobie cart going in.

They thread in... Usually, they stop when they get close to the top and aligned with the opening... wider width wise.

The tool is custom... maybe a rectangular steel stock covered in thick tape for padding?

My scupper inserts seem to be not aligned property as it prevents my plug in cart to completely go through the scupper. How do I fix this?
