Did the thing with replacing the stern-most hook with a pad eye and threading the bungee through it so that the bungee cannot be lost.

Has anybody come up with any other mods that might improve the functionality of the rear cargo area bungee?

I did the same mod as you after I got tired of the main sheet getting caught on cleat style pad eye. I have also used a stretch net that is sold for use on motorcycles.

Used the XL padeyes, then I can attach a length of rope sleeved in PVC across the deck to act as a lifting handle. To the forward ones I can also clip a couple of seat leashes for the vantage seat
