Twist and seal hatches do not need to seat flat to properly seal. The O-Ring is within a large Cylinder and not forced to seat between two flat surfaces just to get it sealed.
This is simply a cosmetic situation. Give it a tap if you want it flush, but not necessary.
Be sure you use silicone base lubricant. Oil based lubes will swell and damage the O-Ring.
