Should I repair these? I just got my 1979 Hobie 16 upside down in order to repair hull separation at the shroud anchors. Further inspection is now much easier and I found some cracks under the lip.

Now, if I do repair these cracks, use epoxy or polyester?

No real worries. Most 16s have these. Looks like cosmetic "crazing" cracks. The lip flexes during several steps in the manufacturing process and any impacts or flex could cause these.
