People drill holes in boat hulls all the time to install a myriad of accessories. So it would be highly unlikely to void any warranty unless the holes somehow adversely affected the hull or hull support integrity or watertightness, which is also unlikely if done properly and carefully.

However, installing the motor itself might affect the warranty if the motor's power exceeded the maximum recommended by the manufacturer, or the motor type was not recommended or approved by the manufacturer. That said, I haven't heard of any specific cases where Hobie voided a warranty because of a motor installation. That would most likely depend upon what specifically happened to cause a failure which required a warranty claim.

We would consider damage caused by the install or use as not possibly covered by the warranty.

Can you elaborate on this "damage caused by the install" ?
I plan to drill a few holes for motor mount.
Say the mount is fine. But there is a crack near the drive well, or somewhere else beside those motor mount holes. Will this void warranty?

If the plastic cracks at the location... if something fails... due to modifications... it would not be covered. It would not affect the coverage for anything / anywhere else on the boat.
