I was thinking about a cover for my TI, but now it is out of the question. I will have to have a custom one made. Matt, any idea when a new retro fit one will be available or have they (Hobie) thought about that. And the people who have already purchased one, that won't fit now.

Covers are not custom. They are a generic fit from a supplier that works. To cover a TI with the new rudder you will remove the rudder pin and bungee the assembly to the deck.
