Does the Pro Angler need to be stored upside down like the other Hobie Kayaks or can it be stored right side up?

With no authority, the suggested way to store them is upside down. If you take the precautions of spreading the pressure points out far enough and covering enough of the hull you could probably store them right side up. I'd take extreme care not to "cave in" your hull from improper pressure. They can be worked out. Just not something you want to happen. There are specific cradles for the PA.... that's what I'm going to use.

So if I set up a trailer with the PA cradles I can leave a PA on there permanently without any issues?

Yes, you can leave on a trailer with the cradles.
